What is the difference between breathing naturally and inhale naturally then exhale slowly ?

Zazen is about getting to know your body, your breathing and your mind. To know your body means to use your body in many different circumstances. Then you get a sense for the upper part of your body and the lower part. You get to know about your breathing when you run or when you sit, how it changes. And your mind is even more important, you need to look at it in many different situations. Not only when doing zazen, but also when sitting. You cannot only practice when sitting but also during your daily life. Practice cannot start and stop, you need to practice 24 hours of the day, watching yourself clearly.
